On Windows? Change the Properties of the shortcut. Right-click on it, select
Properties, and specify that you want to start in the directory with your
startup.m. (See the Start In field on the Shortcut tab in the Properties if
you're using Windows 7; I don't remember on which tab that field is located
off the top of my head on earlier Windows versions.)
On Linux, I'm guessing it may depend on your window manager.
I think you'd do something similar on Mac as you do on Windows, but I've
never had to do that on Mac so I'm not certain.
